They are not the same station but they are connected. WAT is the main station with 19 platforms and WAE is just a small area with a couple of platforms that deals with very few connections. If you type the following two addresses into Google maps we will be able to see: SE1 8SW (for WAT) and Sandell Street, SE1 8NH (for WAE)

Yes One is mainline and the other is for local trains in the south.
They are pretty much in the same location, you just walk across to different platforms
