The best would probably be either Image Theatre www.imagetheatre.cz or Laterna Magika www.novascena.cz.But I wouldn't characterize either of them as toddler friendly. However, the zoo, Petrin Hill and the mirror maze (ride the funicular up the hill) would probably be wonderful. Have a great time in Prague!

I agree with Jacy Meyer that a Image and Laterna offer the best quality. But I would not recommend it for toddlers. There is is quite dark atmosphere and the jokes focus adults (teenagers). Check the website www.kidsinprague.com. With a toddler I would google the restaurants with kids corners and mark them in your map - www.tetatramtarie.cz, www.bohemiabagel.cz, www.bio-cafes.com... Regarding the theatre I would rather try Divadlo Minor http://www.minor.cz/Repertoire.
