I've been a BART user for more than a decade. Its very safe, although it does run through some tougher areas, so be careful where you disembark.

It is safe! Like any where else in the world be careful when and where you exit BART and what neighborhoods you are in. Ben from Half Moon Bay summed it up nicely in his answer.

BART is very safe, and a great way to get around the city, Oakland and Berkeley (and other places).

BART is super safe and fairly reliable, much more reliable than the MUNI!
