I usually take guests to the restaurant Palomino 345 Spear Street
San Francisco, CA 94105
It is somewhat near the Ferry Building, has a view of the bay, friendly staff, good wine list, tasty entrees...though not inexpensive. It is popular around lunchtime so reservations are suggested...validated parking in the Hills Bros. building is cheap. Enter the parking area of the Hills Bros building on Folsom just before Embarcadero.

For a casual, "authentic San Francisco" meal, venture to the Outer Sunset Neighborhood (bordered by the West End of Golden Gate Park and the Great Highway/Pacific Ocean)... You can find a true local hang out:

We're talking cozy rustic feel and a causal atmosphere; shake off the fog, which is usually rolling in from Ocean Beach, and get a filling breakfast/lunch... very reasonably priced, fresh and very tasty food!
There can be a good wait for weekend breakfast (a good sign!), but if you try a weekday, and time itout, you will get in fairly quick and walk away full and satisfied, having experienced something original.
Try pairing your meal with a walk on the beach or an afternoon at the De Young Museum.
