If you're interested in being in wine country, but not too far from SF and within striking distance of the coast, consider the Hotel Healdsburg. If you care more about the ocean than being in wine country, try the Bodega Bay Lodge and Spa. Neither are traditional B&B's but are certainly small and boutique. Further north, the Booneville Hotel is a good choice.

It isn't a bed and breakfast, but I've heard good things about the Valley Ford Hotel near Bodega Bay. I also love Indian Springs in Calistoga.

If it's coastline you're interested in, Mendocino is the place to go. Gorgeous little town on the coast north of SF with a ton of fantastic B&Bs. Very near the Anderson Valley wine region and definitely off the tourist beaten path of Napa/Sonoma. It is a trek from SF, however, about 3.5 hrs. Worth it!

In addition to north of San Francisco, consider driving south to Santa Cruz and Bonny Doon. It's on the coast and the wine country there is off-the-beaten path.
