What is the best area to stay in San Francisco so that I can enjoy the city via public transportation?

Buses run all over the city, though they tend to be relatively slow. If you want to travel by muni train or trolley, it's best to find an area close to Union Square. The outer neighborhoods are served by public transit but it takes quite a long time to get downtown or to tourist areas. If you're looking to escape from the city, BART or CalTrain will take you all over the Bay Area (with the exception of north to Marin), though once you arrive in a suburb you'll probably want a car. Berkeley, Oakland, and downtown Palo Alto are exceptions, where you *could* get around walking, or certainly by bike.
