Towns End Restaurant & Bakery (on Townsend St & the Embarcadero) is one of the best brunch spots in SOMA. It's not that close to the Ferry Building, but it would be a nice 20-minute stroll along the Embarcadero.

For a more upscale choice, there's Prospect.

For a less traditional brunch, you can try dim sum at Yank Sing.

One Market Restaurant is right across the way from the Ferry Building and very nice. http://www.onemarket.com/

Brunch near the ferry building is really expensive. Instead of spending all your dough on eggs that everyone makes, I would recommend Dim Sum before heading to the Ferry Building. Gold Mountain on Broadway is cheap and cheerful, and will save you cash for wandering around the farmers' market.
