Four Barrel is great if you are in the Mission: http://fourbarrelcoffee.com/ . Blue Bottle is really good too and they have multiple locations in San Francisco that include downtown and Hayes Valley: http://www.bluebottlecoffee.net/

Philz coffee is also popular and has 3 locations in SF. Ritual Coffee is also a good local roaster, they sell at spots like Little Bird, Hooker's, and Farm:Table, all spots worth checking out in the downtown/Tenderloin area. La Boulange serves big bowls of coffee of decent quality.
